think I got it solved.
Did a few mins ago:

SITE1: cmk -II
And then: cmk -R

He needed a bit of time since I got my cmd-line back,
and he needed also a bit of time to got the information for 
Kernel-Context, Switches and all that shown in the check_mk Webinterface.
But after that, all the messages are gone in /var/log/messages.

@Joerg, send you the output after the Re-Inventory.
Can try to reproduce the error with the other site.
